The songs are all placed in a sub-folder, so that can't be the problem.

That sounds like more than a minor problem. Does it happen with all tracks or only ones with common characteristics, such as lots of fading at the end or extended silence before final notes?

Haven't really noticed if there are any similarities between the songs that it does this on. But I'll try to notice a pattern and post it here.
